#1 - In the final part of the training session, you will be in a room where Jamie will tell you about the UNATCO, NSF, Augmentations etc... there's a brick sticking out on the left wall and if you press it, you can enter some secret room. When you're inside, Jamie says something about Manderly wanting to see you and some other good stuff but I don't really a notice a change in the game... or have I forgotten to do something?
#2 - In the airplane, where Paul will ask you to join NSF, I know killing Anna Navarre [spoiler]lands you in deep shit[/spoiler] but if I DON'T, will UNATCO and M12 get off my back? Or do I still have to [spoiler]break out of the HQ prison?[/spoiler]
#3 - Ok this isn't exactly a question but the book on the desk nearest to Alex in the UNATCO HQ, they talk about problems of the 21st century problems... "Century flu" was among them.. I mean like... it's similar to the new virus SARS. Mere coincidence or some higer forces at work (yeah right)?.

1) No change and I don't think you've forgotten anything. Jaime says, that Manderley wants to know which agents manage to find this room blah blah. So this rooms purpose was just to make the player to stay aware of everything and to keep one's eyes peeled all the time, like previously in one training area for the box of 10mm ammo , which had no use in the game.
2) You get some heat on you,yes, for wasting Anna, but Alex will erase the data from the archives, so you won't land into anything excessive. And no, there's no way to avoid the following consequences, it's all part of the story, just like the eventual deal with you and Paul and who to trust.
3) I dunno about any divine insight from the designers;) but AIDS and what was that decease in Africa, killing people like a lot, that probably had some influence on that book excerpt.
It's gonna be pretty interesting to see how far DX2 will actually go into allowing changes in the gameplay as a result of your actions. Apparently, it'll be lot more drastic that in the original. Fine with me- more ways to play the game:D

As regards 3, the story of the DX world is littered with dire predictions for the future, many of which seem to come true with eerie accuracy. Most are simply coincedences, but it seemed to frighten quite a few people, not least the design team themselves. Scary.

1) No change. It's just for fun.
2) You will eventually have to do battle with Anna. If you don't kill her on the 747 you might run into her again in the Battery Park subway station, if you can survive that long. If you don't kill her there you'll find her guarding the front door when you're breaking out of UNATCO. If you don't use her killphrase you'll have to fight her. It's possible to get past her without killing her, but you have to be real good. Never tried it myself.
3) Yes much of the content of DX was based on reality, and a number of things are coming true. For instance scientists have succeeded in making the first generation of nanites. OK so they're just microscopic propellors right now, but still.

Killphrase huh... Where can I find the "switch"?

You just have to know the complete killphrase. Saying it triggers the switch.

The killer phrase is in UNATCO, so if you whacked her on the subway you don't get to say it.:( But I've got a question about the kill phrase fer them playars that have done and used it

My guess is that noone actually told her, she just either felt herself starting to spasm or felt some other reaction to it, and knew that you used her killphrase.
