This is my personal solution. Indeed you are loaded like a mule, but you have free space at least for a pistol and one small melee weapon. Pistol is good for general random combat, while knife is useful for cutting crates in half, if you don't want to alert folks with shooting. You can use batton or electroshock instead, if you prefer non-lethal approach, but then you wouldn't carry those other babies with you, now would you? I like to collect all kind of grenades (who doesn't?), so I can problemlessly reserve three "slots" for them. I always like to have all basic gear at the bottom of the inventory and if I feel lucky, I can hang binoculars on my belt. That leaves me three-four free slots for armor or protection suit, but don't expect to drag a big wardrobe behind you. Also forget about picking up other stuff which your scavenging eyes fall on much. Yes, it's annoying to live like this, but hey... with GEP in one hand and flamethrower in the other you are MJ12's NIGHTMARE!

I once had a game where I carried the GEP, Flamethrower AND Plasma Gun.
(And I'm sure I'm not the first to try that approach).
That left 6 single slots for:
Riot Prod
Stealth Pistol
Crossbow
Bioelectric Cells
Lockpicks
Multitools
(I break crates by throwing them around or jumping on them, or dropping the riot prod and relieving a dead MJ12 goon of his knife for temporary usage)
And I will say that the Plasma Gun isn't worth the 2x4 slots, even on Master Heavy Weapons skill. If it only took 1x4 slots, I would consider it ok.
I much rather ditch the plasma gun for:
Dragon's Tooth plus space for any combination of grenades/medkits/etc.

I'd ditch the three armor suits for a DTS and the binoculars, EMP grenades, combat knive, and riot prod for a pistol. After that you've got a good setup to go with two heavy weapons.

I think when I played it I took Biocells, Medkits, Lockpicks, Multitools, the Crossbow and the Pistol. And yes, throwing/jumping on crates. Or sometimes I'd get a pile of them, set one on fire, throw the rest on and let them disintegrate.
And also yes, the Plasma Rifle isn't great, but it is a lot of fun, which is the main thing :)

Heh. Once I got the dragon's tooth I practically used no other weapon for the rest of the game.
