I think Cairo was really one of the best areas, Antarctica was really good as well.

I liked Antarctica; best atmosphere in the whole game. Almost as good as the suboceanic base in the original Deus Ex. The abandoned VersaLife base was quite creepy.
Worst area was, ofcourse, Liberty Island - it looked like a bad afterthought added in the last moment due to time constrains.
