My 2 cents.
The Many were the evolution once they encountered the Von Braun crew.
I suspect Tau Ceti V had limited biomass for the annelids to make use of. There may be no evolved "brain" on the surface because of this.
From what I gathered, there certainly are more eggs on the surface waiting to be discovered by some other poor ship that doesn't have a clue. I'm pretty certain they were not all brought upon the Von Braun.

No, I don't remember any log mentioning a 'many' in System Shock.

Sure? I haven't managed to get to that part in SS1 (the portable version is set to read only so I can't do the minor compataility tweaks I need to do, and it won't let me set it to non read only for some reason) but iirc it was a guy infected with one of the viruses.

There was more than one member of the crew who was infected with the mutagen virii. That's where some of the mutants come from. But a 'Many' is never mentioned. The closest thing is Harvey's log in the Maintenance level, where he is clearly turning into an Inviso-Mutant and he mentions 'voices' in his head:
<i>"God, the pain, the pain. My limbs have... mutated almost beyond recognition, and my entire body is becoming... translucent. I hear they’re growing a different virus in one of the groves, one that... God, the voices in my head, telling me... no, I can’t think... I can’t..."</i>

That's the text log. In the audio (which is considerably different) there's no mention of a Many either.

They did get it after arriving, it was just bad luck for the Von Braun. SHODAN would have tried to take any ship that responded to the distress signal, because she knows that if someone heard it there would eventually be an investigation, because that is what typically happens. Yeah this is with space ships but we can already know this because even now most seagoing ships will investigate and try to help in any distress call they receive.
