If shodan says that the Many thrived on it for over a decade then why should the destruction of a brain on the von Braun affect it? Shouldn't that planet still be infested by the Many?

According to Bayliss' audio logs there were (

Korenchkin orders the entire Hydro deck to be cleared off for the eggs. But it seems unlikely they took all of them with them. And there's no mentioning of a return to the planet.
The annelids on the VB build their own hivemind. It's presumably part of their remarkable life cycle. And in this stage they are depicted as being vulnerable to damage done to the Many Brain.

Ok. So the annelids back at Tau Ceti should still be alive and posses their own brain. But there's something else I don't understand.

The grunt they're talking about is the main character, right? SHODAN impersonated Polito and made the staff clear his memory, put him the implants and then put him in the recovery freezer, (I guess the implants need surgery that leaves the patient in a weak state, therefore the recovery freezer) but what for?

Shodan has a plan for you from the very begining, so it's not surprising she's been preparing you before hand.

Another thing to keep in mind is that you don't find the logs in the order they were recorded. You find them scattered about the ship in a very plot-oriented manner. You get backstory when the developers think you should, and not before. This may be the reason for your confusion, if you're picturing the story happening in the order it is revealed to you.
Wasn't there somebody who took all the audio logs out and put them in order by time and date, though?

What for?
When SHODAN is loaded onto the ship's computer, the Many are in control and are rapidly assimilating the crew. She needs a foot soldier to fight the Many and perform the manual tasks necessary to take control. That foot soldier is you. You get a clue pretty early on from the Many, in Med/Sci, that you are being used by SHODAN, but it isn't until you reach Polito's office that it's confirmed. SHODAN gives you the implants so she can monitor you, so she can give you just enough power to accomplish the tasks she gives you, and so that she can reward and punish you. Presumably, she has your memory wiped so she can trick you into thinking she's Polito, gain your loyalty, and manipulate your knowledge of the situation.

IIRC, members of the survey team join the Many while still on the surface and return to the ship in the early stages of hybridization. How could that be if there are no annelids on Tau Ceti 5?

Well the whole infection thing is a bit vague. I'd assume it's along the lines of Aliens-the worms from the eggs would infect the host and somehow get inside them, and off they'd go.

That's basically my understanding too. The annelid grubs crawl into a host and take over. You can see their form under a hybrid's skin, on the side of the head and neck.
