Far too many savegames ago, I went spelunking about and accidentally stumbled upon the back door entrance to the Halls o' Edurneum. Whoops. The Sisters weren't too happy with that and started fighting. I split.
Weeks later:
I find Krahoz and am ready to ask the Sisters for Zohark. Problem: They seem to still be pissed off about my earlier intrusion, and won't talk to me. They just want to fight.
So, did I blow up the game? Do I shove it in a hole and wait for the urge to play through the entire thing again?
dammit dammit DAMMIT,

That happened to me the first time I played it. I never found a solution.
Why else is the rear passage there but for somebody to explore it?

Strangely enough, the sisters followed me constantly when I snuck in through the back door but never went into alert mode. My sneak skill wasn't really all that high either. That was following a reload though as I ran into the same problem you guys did. It stuffs things up so it's better just to reload and use the front door or try to sneak though undetected.

realy? When i did that they didn't even notice I'd been there. But just try and walk around the sisters and go to the path of illusions thing (can't remember the name).

I remember there was a way to enter though the backdoor, leave and not get caught (I can't remember at the moment since I haven't played the game in a few years). I think it involved a scroll or potion of some kind.
Anyway, the only thing I could say about your problem is to restart or reload a previous save.

that is actually very easy. you can completely rob the treasure room. the only thing you REALLY should not do, is open the door leading to the main area of the temple, because then they will attack you at once.
if you just rob the treasure room, and disappear again, they will be friendly towards you later.

i once read an interview with the developers where they claimed that you could more or less kill anyone and the game would still be completable. he seemed quite proud of that and claimed that a lot of development work went into this.
so in your situation i would try to kill all snakes and see what happens.

Yes, but there are certain bugs that can get in the way of that. On my third playthrough of Arx I tried going the mass murderer route but found that certain triggers never ended up happening and I couldn't proceed further in the game. The killer bug revolved around the Goblins. Provided you don't run into those bugs than it probably is possible. Never completed it that way myself though.
