I've used the flare darts only once. At the missle base, just before you enter that tunnel that turns all dark and the MiBs come at you. I sometimes pepper the tunnel with a few flare darts so I can see them coming at me (but I *do* know about the air vent too). Yes, the regular darts are just the thing for karkians and greasels.
I like to use the tranq darts mostly to save on sniper ammo. It's the only other sure-fire one-shot "kill", although it takes a little while to act. Make sure the guard isn't in running distance of an alarm or another guard. Be sure you have a place to hide for a few seconds if he's close by. In Battery Park, it's what I used to take out the terrorists in the subway. Climb in the air vents and shoot them in the leg. You can take them out one by one. All the dobies throughout the game are perfect tranq targets too.

I use gas LAMs on groups of soldiers and then tranq them.Gas keeps em from running to alarm and tranq takes over when gas dissipates.Karkians I sometimes off with regular LAMs when there is surprise element.

I, too, agree that the crossbow is too handy and flexible a weapon to do without. Lethal as a pistol, quiet, the only ranged non-lethal, good distractionary effect (AIs love to go investigate the sound of a dart embedding in a wall), reusable misses, and it still works underwater. It gives much and takes little in the way of inventory space, as I see it. :)

I had the assault shotgun ( for those damn spiders and the other weird animals in the game.)
A sniper rifle ( maxed out and silenced with a laser!) My pistol (with a scope)
My stelf pistol (for quick quiet takedowns of those little weak people.)
My Assualt rifle (Silenced) and my dragon sword (For underwater usage and for opening crates!)

Well, as I finish my 2nd run through the game, I now realize that carrying that huge GEP is definately not worth it. Sure it's great at taking out bots and opening doors, but there are much easier ways around those obstacles. For all the skill points you put into heavy weapons, you could put them into lockpicks and demolition weapons (for LAMS). Besides, bots are way too slow and predictable. You don't even need radar transparency to sneak by them sometimes. (Cloak is definately the better choice--I didn't choose it my 1st time through.)
But if you just have to waste space on a big bulky weapon, it should definately be the flamethrower. Not because it's such a great weapon, but because it is absolutely hilarious to see people scream and run around on fire.
I also agree that the crossbow is one of the best weapons. But another weapon that I think is great, and that no one else really talks about, is the gas grenade. It can stop/stun many people for about a minute or so--plenty of time to take them out (carefully, even) one by one. I would have liked to have seen more of those available.

Pistol with laser sight: one shot kill every time, no matter your skill in pistols. Easy to hit head. Never put a scope on the pistol. reduces it's combat accuracy.

Laplacian, I think everybody takes a while to appreciate the usefullness of a gas grenade, but they are probably the best demolitions weapon in the game.
BYTW, I haven't actaully tried this now that I stop to think about it, but couldn't you use the spy drone for taking out bots? That would be even easier than using a GEP :).

Yes of course you can use the spy drone provided it is upgraded enough. That is the spydone's main purpose. The energy consumption of the spy drone as well as the tiny screen does not justify using it to some proper spying. Perhaps a quick scout. So its primary purpose in my view is to utilise its emp attack. Using the GEP is much easier then the spy drone, except it takes a lot of space. My recommendation would be just to use the HE20mm.
And thank you Singing Dancing Moose for the clever tip which I am shocked I did not know about. (Change to HE 20mm ammo before picking up Assault Guns will give you HE 20mm ammo instead of regular bullets.)

I'm a pistols man myself. Crossbow for general use, stealth pistol for close-range takedowns, 10mm for sniping. With proper use and stealth LAMs can generally fulfil all your explosives needs.
