Human Revolution introduced me to this wonderful series last year. I picked it up and wasn't instantly taken with the somewhat awkward cover system and the glitchy stealth, but it grew on me soon enough. Subsequently I took a look at the first Deus Ex and tried it out. I got as far as Hell's Kitchen before giving up - the vanilla graphics felt horribly low-res, the game didn't run properly until I got Kentie's Launcher, and the controls were pretty terrible. I have a weird obsessive-compulsive thing that basically renders the numbers on the main keyboard (the row above QWERTY) unusable, and I prefer mapping the function keys to the numpad wherever possible - but this game refused to let me do that. The KBM controls were pretty archaic too - I mean, right click to use and F12 for flashlight? So, long story short, I uninstalled it after the stealthing through the subway station became horribly frustrating and gave up.
Still, I did get why everyone liked this game, and I could get the gameplay being fun and all. It's just that the controls and graphics were really off-putting. I learned about HDTP and the New Vision mods recently, which gave me hope for the graphics, but does anyone know of a way I could rebind the controls to my liking?

dealwithit.exe will help you get used to the controls. It's an unusual set up, sure -- but that's because like many games of its stripe back in the day it tries to do too many things at once.

You should be able to rebind just about everything from the menu. About the only hard-coded controls are the menu keys like F1 and such, you are able to rebind even the augs.
You might want to look into Revision, they're coming out with the final version very soon, and it helps with some of the bland level layouts and low visual detail.

Every single, solitary control button is re-bindable
