If you think about it, the skills in the original Deus Ex were basically like an expensive form of weapon mod. Skill points were like a form of currency. The weapons skills improved weapon accuracy (aiming) and weapon damage. The medical skill increased your ability to heal via medkit use.

Except that you could upgrade accuracy more then once...
And we had Skills AND weapon mods.

Seems like they've expanded on the mods this time though, replacing the somewhat ineffectual (in my opinion at least, compared to the effect your underlying skill had) range/accuracy/recoil weapon mods with ones which seem to have a greater one-off impact.
More investigation would be needed though, but surprisingly little has been said about the weapon mods so far

The weapon mods give your weapons a unique flair. One man's modded pistol may have a completely different function than another man's modded pistol. To my mind the mod system of IW is better because it adds different functionality as opposed to generic improvement. I carried two pistols with me my first time through a silenced glass destablizing pistol and a silenced EMP pistol. One took out windows, the other took out cameras.

Well, you have to carry two pistols if you want to be able to do different things since no weapon can have more than two mods at any time...which is silly as hell...but the whole game is a friggin mess, so that just falls in line with the rest of the game. Like biomeds. It's so easy to get canisters that you can just replace your entire setup just before a large fight, then switch back. Then again some of the biomeds are so useless it doesn't even matter to install them.
This is all not counting the fact that in the past 20 game years, Neural Interfaces somehow became outlawed and not part of every day life for agents...as you would think they would be so you could be contacted any time any where instead of having the trappings of life for us in real life before the mobile phone, email pager...or even a NORMAL pager.
Too many mistakes...
