So I'm playinh through again - to get fired up for the new one - and was wondering... What affects your fight with Simons? First time through Paul died and I fought Simons at Area 51. Second time Paul lived and I fought Simons in the Ocean Lab. There weren't many other differences, so I wondered. Any one have an idea?
Apologies if it had been posted before; I'm still trying to figure this forum out.
Oh, and is there any advantage to saving Paul, other than the obviously minor bit that he's your brother? But more important, he seems to be the only one who isn't either two-faced or has an agenda. I didn't notice any difference, but I'm a rather sloppy, and not-so-good, gamer. Curiosity, is all.

Hmm, curious. Normally you should fight Simons at the Ocean Lab regardless of Paul's state and encounter him again at Area 51, if he's still alive that is.
As for your second question, use the search function to get a detailed answer. A short one is: not really.

Saving Paul only really gets you Paul.
You get the satisfaction of knowing Paul is alive and you get this conversation:

This is true. While we're at it, there is an infolink thing where he says trust only your own conscience. And the conversation with Maggie goes a bit differently. I think that's it. You know a bark different here or there, and when Gunther picks you up at Battery Park he says, “They expect us to take you and Paul alive.” Other than that are there any differences?

The most immediate effect of saving Paul vs letting him die is in the MJ12 prison - If he's dead, you find his corpse in the Medical Lab and retrieve the datavault from it, whereas (obviously) if he's alive you get to talk to him, and he gives the DataVault to you. He also gives you a hint regarding mech killphrases.
I'm sure you all know that, I just mentioned it for completeness. There's probably others too.

Minor differences in the first chat with Tong as well. (<i>"You heard about Paul?" - "Yes, I heard they killed him." - "I want to make sure that he did not die for nothing."</i>)
And a different dialogue with Reyes when you're breaking out of the prison. (<i>"I heard they killed Paul." - "Yes, it's true. MiB's raided the apartment."</i>)
And a different chat with Jock after the prison escape. (<i>"I wish Paul could come with us."</i>)
Then all the staff of the medics-area of the mj12 facility are saying different stuff, sure. ("<i>He was dead when he arrived here. There was nothing we could do. The troopers, you know."</i>)
The chat with Miguel (the NSF prisoner with the knife and the medkit) is different. (<i>"I think they got my brother, too." - "I heard them talking... you are definitely the only one they have." - "No, it can't be."</i>)
Daedalus' messages are different during the prison escape. (He's <i>so</i> empathic... *cough*)
I guess that there might be a difference in the lines of Tong's guards, too. After all, they tell you that Paul arrived, if he was alive, don't they - so they should have something else to say now.
I have the very vague guess, that the chat with Chad might be slightly different, too.
The thing with Paul is mean in any case. He tells you <u>explicitely</u> to leave through the cursed bedroom's window. If you do as he asks, he ends up dead. :/

Really. Tried it. Got out of the hotel without killing a single trooper - let Paul kill the MiB's, and gassed the troops in the lobby. Paul survived. Not easy, though.
