The chapel is there for a creepy atmosphere. For me that worked quite well.

aye. that was a well done design in that part of the game. The upside down cross doesn't help things either :p

Does my memory fade me, or wasn't the duct system the only way into that chapel?
I don't remember any other way in (nor any non-opening doors or other entries that represented another way in even though in-game you had to use the ductwork).

(I tried to check, but infortunately GarrettLoader seems to think that the FM I last played, UNN Nightwalker, is the "Original" game and so I seem to have lost any saves as well as the ability to play the original game without a some mucking about that I don't feel inclined to get into at the moment).

not quite ductwork but very low corridors.
most of the rickenbacker is a mess anyway (though i still love pod 1's moody atmosphere.)
