OK, I'm in Command, and I accidentally saved in midair about to die, and I haven't activated the replicator yet. Since I'm stupid I don't have another save to keep this from being an issue. I've downloaded ShockEd to try and move my position elsewhere, but the whole thing seems incomprehensible to me. Is there anyone here who can run me through this?

(Paraphrased from a similar explanation I gave a few days ago on IRC)
Once ShockEd has loaded, hit Alt+G.
You'll get a messed-up screen. Hit esc and load your save, then hit Alt+E.
(If Alt+E doesn't work, go to the console ( Shift+; ) and type "edit_mode")
There is a box in the bottom-right corner. That's the console. Click on it and type "find_obj player" (without the quotes).
You should see "found player " and then a number in the white status bar.
Find the X, Y, Z coordinates on the left, and enter:
X: 944
Y: 118
Z: -42
(You can also set the first H (top of second column) to 0 )
Make sure to press return so that the numerical entry boxes no longer have focus.
Now, press Alt+G again to enter game mode, but immediately hit ESC and save it to another save slot
Just hit Alt+F4 to quit out of ShockEd and start the game normally; you should now be able to load that game in Shock2.exe and continue.
(You were not very specific as to which part of Command you are referring to. The above coordinates are for Command1 - the part with the tram. If you are in Command2, then use these coordinates instead: X: 131, Y: 0, Z: -36.)

OK, I tried hitting Alt-G, but I get this message:
tmpRects.Size() >= num_rects (File: drkpanl.cpp, Line: 160)
(Yes to trap, No to exit, Cancel to ignore)
With the appropriate options. Each results in the game (which starts to run as I can hear the menu sounds) closing down or just not appearing.

You probably just need to get the 'fixed' ShockEd/ ShockEd toolkit from Strangebedfellows, it has multicore fixes and such pre-applied and the temprects error shouldn't show with it either. Vanilla ShockEd has much the same problems as vanilla SS2 has on new systems.

Could you please elaborate on these problems? I was pretty sure that vanilla SS2 or vanilla ShockEd, both with DDfix applied, work fine on newer systems.

A few annoyances, but nothing critical.
The numRects error is very annoying, but you should be able to just hit Cancel and ignore it.
From the ShockEd Toolkit readme:

Ah, thanks. All is fine, then. I suppose that num_rects error is actually an error of DromEd, and not newer software.

That toolkit works (before cancel resulted in nothing) but now I have another problem. When I go to save the new position, the game crashes every time I attempt to save. It has the usual 'System Shock 2 is not working' and the black box that in the top-left corner that goes with that.
