I think the general lack of.. Everything can be pinned on the loss of 6 sub decks and the damage caused by it. Lets say the reactor, cargo bays and other missing things weren't on the decks. You want to say that having 6 decks ripped out of a ship wouldn't make getting to some parts difficult if not impossible, simply due to air locks, wreckage and so on?

The ship still had power.

It was also still wired into the VB, which definately had power unless you haxxed the game.
POWER AN ENTIRE SHIP WITH USB47!

And without the upside-down bit too.
I think the lack of things like reactor, crew quarters, and whatnot has been explained and blamed on running out of time and money. The entire end of the game was pretty rushed, IIRC.
Despite this, I still like the whole Rickenbacker section. The hull breach, the upside-down bit, the computers going crazy at the Bridge and of course the bio mass cracking the windows. All of it just helps create a really chaotic atmosphere.

Oh the atmosphere is great. It's just a shame that not one shred of logic went into the design of anything on the Rick, except maybe the bridge.
You start with a "cargo bay" with no visible cargo-sized exits. Then there's a chapel that's only accessible through a maintenance shaft, a surgical bay that's only accessible by climbing down a ladder, and nuclear warhead storage in the middle of a hallway.

lol, it's true. The entire thing is so flawed. I still like it though. Not my favorite deck.

But weapons grade plutonium makes it that much easier to find your friends in the dark.

Haha, never saw those stickfigures, too :D
regarding the rickenbacker layout:
It has some flaws, yes. But actually it's better, more logically designed than most of all the million dollar movie sets ;)
