Did you raise the shields first? You needed the isotope from the radiated room on Level 2, then loaded it into the shields generators on Level R.
If you didn't get a v-mail of the laser blowing up when you fired it, that usually means you fired it without the shields up, but in that case you'd have been booted back to the main menu. Not sure what's going on there...
You can check the status of the laser with your hardware (The button is at the bottom of you HUD, move your mouse over it and it should say 'Hardware'). Activate the one called 'Status' and it will open in another window. It will show you the current level's Security level then the status of the laser. If it's not reading 'Destroyed' and is currently 'Charging' then you need to head back and destroy it.
driver, Status does show "laser charging", so I didn't destroy it. Yet, I double checked Laser Control, flipped switch and got message "Laser Safety Interlock Disabled (not "disengaged");on level 2, clicked to show "on" and saw the laser beaming down in the lower right hand mfd, and kind of a garbled message from Shodan, "thank you, stay there, someone is coming for you and will arrive shortly, etc". Not at all like the message shown as 23 on page 46, entitled "laser destroyed". I can only conclude that while all these steps are correct, perhaps I didn't properly install the isotope, which I didn't check but will now. Will keep all posted and thanks to you and Harvester for your help today. pukey

Ha ha ha, you destroyed the Earth. Congratulations.
Trance, it turns out I haven't destroyed Earth yet. Will keep trying. pukey

If you got the 'Thank you' message from SHODAN, that means you fired the laser and destroyed a city somewhere on Earth (ie. The shields weren't up when you pressed the laser button). That should have booted you out to the main menu.
When you install the isotope on Level R that just charges the shields, you then have to pull the level next to the isotope slot to turn the shields on.

I went back and discovered the shields had not been activated. So I pulled the lever and the message said "shields activated". Went back to 2 and got same message; at this point I was booted out to the main menu as you thought; and the "status" still shows the laser is charging. At this point I think everything was performed correctly, yet I can't proceed. Do I have to replay everything from scratch; or what else can be done? pukey

If you've got a save from before you fired the laser, you should be able to do things in the correct order and carry on ok. If not, I think you're going to have to start again.

HOORAY driver, I finally did it! It took a few tries in getting the sequence correct, finally did it right, arrived at the center of level 2, killed 3 bad guys and then pushed the button. What a great feeling to see the message from TriOptimum come up, then hear Shodan call me an "insect". Your advice did the trick and I really appreciate your help, along with Harvester and D'Arcy; even Trance who congratulated me for blowing up Earth. See Trance, I put it back together. I originally played this game in about 1994 on floppy disks, not 3D, but it's still the best I've ever played. Thanks again. Now onto level 6. pukey

Um. The floppy version of System Shock is in 3D, too.
Trance on 21/12/2007 at 23:27
I think he meant CD.
D'Arcy on 21/12/2007 at 23:51
See, I told you that you hadn't completed the mission to destroy the laser in the first place ;)

Brain, you are probably right. I remembered that a lot of games on floppies in the earlly and mid 90's were not 3d. Thanks for straightening me out. pukey
