Using the dark loader:
If I download a fan mission (and do not change the name of any of the files), install it using dark loader, play it, create saves, etc. Then the data files for that particular mission (located in the /Thief/FMs directory) are linked to the fm name in the dark loader list. No matter what I name the fm in the dark loader list, it is still linked to the original directory in /Thief/FMs. That is logical.
If for whatever crazy reason, I decide that I wanted my fm archive and the name of the install directory (/Thief/FMs) to be changed, then I have a problem. What if I copied the saves from the original install in the /Thief/FMs directory to another location, deleted the original fan mission directory in Thief/FMs, then using dark loader I re-installed the file under the new name (the archive name would now be something custom), then copied the old save files into that new install directory in /Thief/FMs - is that all I have to do so that I lose nothing from my previous playthroughs/saves? Or are there other files that are altered that need to be imported from the old to the new install directory?

stop using darkloader - it is unsupported and it WILL break your installation.
install a fresh clean copy of your thief/2x/DS/SS2 games - update each with the related fixes then use a modern tool - I recommend you use AngelLoader or just use the built-in FMSel functions.
Angeloader can extract/save your savegames and screenshots when you un-install an FM - then you can restore that backup at a later time.

I'm genuinely interested in the thought process behind trying to use darkloader in 2025.
the steamers have at least some excuse when they are "fixing" their Thief games by running the ancient DDFixed executable in admin mode - they don't want to step out of their steam sandbox. but you are doing this to yourself, willingly. just.. why.

I use T1 !FMselect & T12 !FMselect shortcuts. Maybe i am mistaken as to the name by which it's referred to. Why do i use it? Because it installs when you install Tfix (or it used to - it's been a few years) & has never given me problems.
Now, anyone wanna be so kind as tol question my original question? :D

The words "dark loader" on their own seem to have short-circuited the other two people, causing them to miss this clue:

(/Thief/FMs directory)
For your question: your attempt to rename and transfer saves will work. :D

Thank you. I just wanted to make sure no other files that were unique to the original playthrough needed to be carried over.
