Bad news, friends. I've run some new tests and it seems that the invisibility script is not read from DynamicallyLoaded folder after all.
I had generated the gmp and ibt files from the map I was testing (stonemarket). So once I had deleted those, reverting to the original ones, I thought that it wasn't the ibt file since I was using the default files.
Then I reinstalled the game, I installed Minimalist mod and John's graphics. I applied the Keeper Assassins script and nothing has changed, except their neutral disposition.
Only then I saw an ibt file inside the savegame folder. Apparently the game can read from two ibt files per map, one containing all graphical changes (New Horizon's and John's) and one the new Enforcers scripts.
The problem is that 32MB just for Keeper Assassins is to much to distribute. And that would be only for one section of Stonemarket.
Maybe the ibt patcher would help but I don't have a clue about using it.

You don't need the ibt patcher, just use patchwise.
As I was saying before, you need two identical 'vanilla' installs of T3. One that is untouched and the other containing 'all' your altered files.....(this includes your rebuilt maps).
Run patchwise and follow the wizard. It will ask you where the original files are and then the altered files. Then it automatically extracts the difference between the two files and creates your executable patch.
If the changes to the maps and gamesys are fairly minimal, you might still be able to use my Minimalist Mod, and John. P's textures. Can't guarantee that though.

2. There is a problem with the Minimalist Mod. T3Main.exe that is replaced by the MM 1.4 and 1.4.1 is not working well with the new Keeper Assassins. They're not invisible, they're transparent. Almost glowing. That makes them even more visible than they were before.
There could be a solution on user's end though: just backup the T3Main before installing the Minimalist Mod 1.4. and restore it for the levels where the Enforcers appear. That will solve the problem. Furthermore you can use then Thiefbot to boost the difficulty making the Enforcers even more deadly (At 9-9-9 level it's almost crazy!). Of course we will not have some additions that NH's new T3Main provided, like custom sounds.

2. Hmmm, I think the glow is caused by the frob repalcement in Minimalist. There is a lot of file sharing going on in TDS. It's been awhile since I've even looked at Minimalist myself, but I think you can uncheck the option to change the frob hilight.

It looks like the trigger script isn't running at all. The invisibility you have is from the change in the assassins properties. If Minimalist is using any scripts, your invisibility script may have been overwritten.
In your TriggerScript directory, edit the number in tsid.txt to a number higher than the highest file number in the Defs directory and rewrite your script. That should prevent any conflicts.

No, the script wasn't overwritten since Horizon is not using the Assassins' script number.
Anyway this is solved by not installing Minimalist Mod frobber.
And I'll tell you that with the Thiefbot boosting the difficulty the invisible Enforcers are the biggest threat so far! :)

Great! It will be good to have them become the threat they were intended to be. :D
BTW, do they flicker every 21 seconds as the script demands, or do they stay invisible continuously?

They flicker every 21 seconds and become visible once dead or unconscious. The script you suggested works perfectly. By the way, I set the invisibility at 0.01 :ebil:
