For that matter, how did Shodan possess Rebecca? Why did she possess Rebecca? What is she capable of now that she's trapped in a soft human form? Seems there's a million things she could have done with the FTL drive in her last moments, other than possessing a frumpy female human.

Well, let's assume she killed Tommy. She is alone in a shuttle that can go back to the Von Braun, now solve this math problem with a calculator, even though you probably don't need one. :p
But how she did it? I'm kind of curious as well...

Don't forget that Shodan is no longer in the Von Braun's network, thus unless Goggles (as the last surviving sentient entity on board the VB) allows her to dock, she has no access to the FTL drives.
It's possible that Goggles would let her back in, assuming she kept the Rebecca disguise. Or perhaps Xerxes who has likely regained his senses without the Many hacking him, would let her back on.
Whether or not she could even kill Tommy isn't for certain. While we can't be sure what powers she has in meatspace, Shodan never was one to kill with her own hands, and out of the two people on that escape pod, she chose the physically inferior one.
Anyway the whole ending sucked, particularly this part which smells of cheapness and b-horror movie. I mean seriously, why would Shodan manifest herself in a human being?

Well, why not? She can move from one network to another...on foot, upload herself to other computer systems. Of course that is a wild guess on my behalf, but could be. :)

Maybe she used Rebecca's body in ransom for tommy's help. I'm pretty sure if she threatened to jump out of the air lock, tommy would have dont anything to help her.
Would have made made for an interesting sequil. Having to play as tommy, and help shodan get back into the computer system so she'll give you back rebbeca's mind and body.
