So I went into X16, loved by all but at the bottom of the charts.
I come out and I'm number one with a bullet and about 500 points clear of number 2 but every body hates me! (They weren't hostile but they don't want to talk to me)
I this usual?
I'm well past that now and my rating has flip-flopped a couple of times since, only then it didn't affect my being friends with both Duty and Freedom. I don't really get what sets it off.

No. What faction(s) became hostile to you after X16?

It's because rating system works incorrectly in the unpatched game or with any official patch - rating is multiplied when it should be incremented/decremented, hence positive/negative flip-flopping after rating reaches maximal value.
Bardak's patch fixes the rating system. In any case, rating number in the stats doesn't affect how others react to you. You just shouldn't kill faction members.

I don't think I had any allegiances around the time of X16, but suddenly getting a terrible rating seemed to make people less inclined to speak to me.
I guess this is the problem indicated here;

Incidentally I just got to the end and got the
I want humanity to be controlled ending which, based on that description in the thread, is the exact opposite of what I should have got based on my behaviour. I was friendly with both factions you can be friendly with, left everyone alive I could, never took assassination missions for either side fighting only with bandits and the military (and monolith cultists o'course) and at the end I was flat broke because I forked out for a really nice suit for the end game.
Oh well. (then I did the 'real' ending and something didn't work so I thought the 'truth' was me being locked in a room deep underground all by myself forever, which might have been cute if it weren't a bug ;) )
