How do I increase my rep., and what is its effect in the game?
I still have 0 rep, even though I have done a few quests and gone up a couple of ranks in the fighters guild.

Generally you gain reputation as you rise within the ranks of factions but you can also increase your reputation by freeing slaves and special quests etc.
I'm unsure about the exact effect of reputation in the game but it does effect how people greet you and how much they like you. Put it this way there are no advantages that i know off in having a low reputation...
In regards to your current situation i think you'll find that you will eventually gain more reputation points it's just some guilds in my opinion dont up your rep' as much as others.

I had a zero rep and only did the main quest with one character and completing it gave me a total of about 35 reputation points, completing other factions seemed to only give me a total of about 10 each, maybe 15. So just completing a few faction quests wont show much of a change in rep, maybe it goes up 1 point for every 10 or so quests or something.

*nod* Yeah, it's the "exceptional" quests that give you reputation points; running the odd delivery of sujamma to a mine just doesn't cut the mustard ;) (And that's ignoring the fact that, when the game begins, the Morrowind chapter of the Fighters' Guild doesn't have a very good reputation itself... for reasons that make themselves obvious if you pay even a little attention to dialogue)
