I know it's not safe to put stuff in containers that do not specifically belong to you, but what about chests in the Guildhall for the thieves guild? Especially the guildmasters quarters ( I am the guildmaster after all)?

in the quarters, yes. Your the only one who has access to it, so you dont need to worry about someone walking by and picking something up. However, i wouldn't suggest it in the main part of the guild hall, because I don't know what they will do.

im not sure, but NPCs dont pick stuff up. the containers change stuff every couple days, weeks, years, decades.........
