I read that Shifter not only rewards takedowns, but also remaining undetected by enemies. Does it apply at the end of the level? Because I don't see it happening right away. Suppose that a level holds enemies for 1000 xp when you kill them: am I going to get more or less than that, by sneaking around trying to kill as few as possible? Does incapacitating them (prod, baton, tranquilizers...) count as being detected?

Read the readme, it's all in there.
Takedown, which includes accuracy-based kills and KOs, gives immediate xp. Stealth is pure and unadulterated sneaking, xp is cumulative and is given at the end of the level. It's calculated based on the distance between you and the enemy without setting off an alert.
Don't worry about how much xp you get, focus on how you want to play the game. Since the guy added xp on the fly, you'll always get more using Shifter no matter how you play.

It's thanks to the readme that I know this thing should be there while I have never seen it myself. I can sneak undetected for a whole level or KO everybody, but no huge bonus comes out of nowhere. :erm:
