So I'm having a multitude of problems with PCSX2. I'm trying to play Splinter Cell: Double Agent on it but the damn thing doesn't recognise my mouse, despite all the settings saying it's ok. On top of that, I'm forced to bind the run and walk functions to EIGHT different keys. Normally with Splinter Cell games, you move with WASD and use the mouse wheel to control your speed. That doesn't work here, so I need to use eight keys: run forward, walk forward, run left, walk left, run right, walk right, run backwards and walk backwards. I tried that with WASD for running and arrow keys for walking. It worked, but mouse input still wasn't recognised. Finally I decided to use my 360 controller to play. I have never used it on my computer before, so I plugged it in and downloaded and installed the drivers from Microsoft's website. The controller is now recognised by the computer (i.e it shows up under 'device manager') but I can't use it at all. The website says if I press the guide button it should open some status checking thing, but this does absolutely nothing. Plus, PCSX2 doesn't recognise the damn thing either. I don't know what the hell is going on, someone please help me out. Is there some extra hardware I'm missing or something?

The guide button thing won't work unless you install some additional support software. However, it's next to useless and can screw up some other things, so I don't recommend it.
However, basic question first: Is your controller wired or wireless? If it's wireless and you're trying to use the play-and-charge cable, that will not work. You need either a wired controller, or the special windows receiver. However, the receiver isn't sold on its own typically, so you will need the "Wireless Controller for Windows" package which contains both a controller and a receiver.
On the plus side, said receiver can then be used with up to four total controllers.
If that isn't your problem and you are using a natively wired controller, check the "Game Controllers" control panel option and see if it shows up there. That will also let you do a button/axis test on it in the properties dialog. The control panel option is a bit hidden in Windows 7/8; your best bet is to just search for it in the start menu.

You could hook up a DS3 and use MotioninJoy/Better DS3 if you have one lying around.

Err, yeah, use Better DS3, not MotionInJoy. MotionInJoy is... sleezy.
