I had a persistant hole over a doorway, and I believe it was happening because of incorrect brush ordering.  Try pushing any subtractive brush that might be involved with the hole to the end of build order with right click -> Order.  After doing that to fix it a dozen or so times throughout construction, it simply stopped happening.

I've had some problems with random holes too, I found that putting all of the zoneportals to last got rid of some of them, but otherwise, keep playing with the orders and they (eventually) go away.

I don't really have a solution I'm afraid  :( I suggested maybe checking out the local computer fairs for instance. I feel for all those people without max5.1, it must be very frustrating. I think they should have included support for gmax (a free but slightly crippled version of max) - I don't think it could have been that hard to get it working ... and you can't even do custom textures properly without it ...
(btw don't mean to be secretive, but this is kind of a touchy subject ...)

It seems complex brushes can cause holes in other brushes near them - even if the complex brushes themselves seem to be fine.  I had an odd-shaped brush right next to the hole in my map, and after getting rid of that brush the hole vanished too.  Weird.

Even though this thread is GREAT for lots of info and help, it's getting a bit huge and unweildy.  I think it would be better to have separate threads for these questions because then when newbies do a search they can find the answers quicker, as the thread titles will be a clue that the answer is contained, rather than having to read through an endless "newbie question" thread.
What we really need is for a full time "wiki-editor" to boil down everything that is ever posted in threads and add it to the wiki!  Sorry, I'm busy, but that other guy should do it!  I know I know, that's just the sort of sentiment that hurts the philosophy of wikis.  But seriously, I'm busy!

This thread isn't really supposed to be a repository of information, it's just a place where people can ask basic questions, whatever they might be. There isn't any reason to actually read through it to find some information either, given the "Search this thread" function.
With the wiki the idea is that there is no need for a full-time editor (even if such a thing was possible). Everyone here has limited time, so the wiki is the best way to gather information. One should not underestimate the amount of information that actually is in the wiki.

Whats the deal with the Matinee button in the editor?
Can this be used to make in game scripted cutscenes?
I played around with it and all got was Viktoria errors.
Does anyone know anything about it?
