So... in the basement of an abandoned VeraLife complex, you come accross a Templar who's managed to lock himself in. He's all like "not all of us are fanatics", and "we have our differences" and stuff. And I think, cool, I'm glad this is the case (as I'm playing the non-lethal way batoning everyone I can).
So I release the guy, of course, thinking I'd be able to have a small chat with him, and he goes "hey, you are modified! Now you'll die!".
Excuse me?! What is this incident trying to tell me in the line of the plot and the game? It's all a bit confusing, especially when first everyone wants to kill you; then all of the sudden you become interesting to the Templars and they want you to join them (I know it makes sense; they first have Billie to do their bidding, then you take Billie out, but awaken JC, so now they would like to have Alex D. to extend what Billie started with).
I've just started with the Liberty Island, mind.

Said Templar has the same beliefs as the others - he wouldn't have been handpicked for a super-secret operation in the Antartic if he was unreliable, would he? He was just trying to get you to let him out. His attack is indicative of terminal stupidity (your presence here indicates that a single Paladin has a 0% chance of taking you out), but most bigots aren't all bright.
Personally, I just left him there. Let the greasels have him.
I'm pretty sure the Templars always believe you should be killed. They're just willing to pretend otherwise long enough to get what they need from you.

Do you think they kill you even if you choose their cause?

It is my belief that they kill you as soon as you have acheived their goals at the Statue. You're modified, and therefore impure. The world can't be right until you're dead.
