Is there a way to stop characters re-spawn after killing them?

AFAIK, only by using the construction set. There may be a mod for it though. Planet Elder Scrolls probably has the most Morrowind mods.

If you don't get rid of their dead body, the enemies will remain dead a bit longer until they respawn. But they will still return from the dead after some days (in-game time).
Only some people who are not set to respawn will stay dead after their first encounter with a furious player. I found caves populated by such people being ideal places for my personal hideouts.
