Remember that in TDP Cragscleft was apparently a big deal and they had a lot of influence (imprisoning requires both authority and the manpower to detain people). But then the Trickster went apeshit on them since Garrett enlisted their aid - remember the bodies? They suffered pretty hard casualties towards the end of TDP.
The Mechanist sect took out a great chunk of followers and priests alike, and coupled with the already weakened order, further led them to ruin. However, if Deadly Shadows lore is considered canon (debatable IMO), they now should keep a strong presence within the City, and although their secular power has diminished, their fight against paganism is the main goal of the order. That they can maintain large temples in the more expensive districts of the City attests that they either had vast coffers to draw upon, that they are aided by the nobility or that they are experiencing a resurgence of a sort.
Don't forget that Old Quarter is still zombie and Haunt infested so there's a huge Damocles sword hanging over the City as far as the Hammerites are concerned.

Having said that; they are not a favourite encounter of mine, so I can live without them.

Good news for me, but not for others who really enjoyed the zombies.
I think what really bothered me in that interview was one line: '
I think we understand very well what makes a good Thief game.'
I'm not as confident that 'they' are, at least not from all that I've read and seen so far.
Roy's statement scares me more than zombies.

And also from the article "It's important that players can connect to the "realistic believable aspect" of Garrett's world." I get the idea that these guys probably walked out of the Lord of The Rings films thinking they would have been better movies if Peter Jackson had taken out all that magical stuff and made Frodo more like Aragorn.

Apparently, what a medieval fantasy/steampunk setting really needs is realism.
