I dug about and can't find anything useful to help me, so here goes:
I can, when the 'skins' are not on (by hitting the ion button in the camera view window) see clearly the walls and floors that I have created using whatever brush I'm using, however, as soon as I enable the 'skin' (by building all and pressing the ion button) the walls and floors in certain areas disappear. Even more surprisingly, every so often after I buil all a different section of my floor disappears.
Fortunately, this appears to be localized to one massive room and the hallways around it, so about half the map runs properly.
Also, as I minor question that maybe someone could help me with as well, I use the transform keys to flip items about, but I can't find the rotation tool, and right click dragging of any sort does not rotate anything. Can anyone give me some tips on this as well?

Have you got enough lights? The ION renderer uses lights to illuminate surfaces, so surfaces might well disappear if they are out of range of any lights in the room.

Click to select the object, then Ctrl-RMB and drag to rotate the object.

OrbWeaver - I had the room saturated with lights, such that no Thief could sneak through it, still the floor did not exist. The Walls and what not were fine though, I'll try adding more uniform lighting and see if that helps, but I think it is unlikely: Still, I'll give it a try and see what comes of it.
As for Ctrl+RMB Dragging, that hasn't worked for me (although I think I might have fixed the problem, I have yet to test it.)

Is it possible that you've got a BSP hole there? Checking that everything is on the grid, and brushes are all meeting properly could help if so.

This sounds like a BSP hole, a portaling error, if it only shows up when you have the ION button on. With that button off it does not compute visibility or portals. Your problem could be caused by you having a zone portal brush that does not completely cover an entrance, or is poking through into the room from the floor above. It could also be some weird brush causing that BSP hole, try moving some brushes out of the area and rebuild, and see what makes the hole come back.

It's definitely a BSP error caused by a (slightly) misaligned brush. The biggest culprit is the Brush resize tool, because it pulls brushes off the grid. I was getting holes in my BSP constantly until I learned to stop using that tool and use vertex editing instead. If you find the misaligned brush (by zooming in real close), you can snap it to the grid simply by right-clicking on one of its vertices (it doesn't always work, so try a few times if it doesn't).
