Here's a wacky idea... try using TFix and see if you still have the problem.

SNow that I have it (I need it for a loot mod, thanks Saracoth), it makes the game unbearably choppy, stuttering as soon as I move. I know squirrel is the culprit, because if I remove it, it goes back to normal
try disabling the loot mod. squirrel.osm being present isnt going to consume cpu time. but Saracoth’s loot mod is doing a whole lot of work every single frame and is the most likely cause of your problems.

I agree with vfig on the potential performance issues. The squirrel module shouldn't cause any trouble unless it's actually being used, and even then it should the fault of whatever's using it. The only way to be sure in this case is deactivate the mod in DMM and start a new mission, since a lot of stuff is currently monitored even when the radar item is set to "off" and its frame-by-frame logic is disabled :(
As for this particular mod's performance, a lot of that is going to be CPU-based work that RAM and GPU won't help. I got it to run smoothly on my machine and left it at that, but I don't know at what point issues may become noticeable for others. It likely peaks in the seconds right after starting a mission. If you want to dig in deeper, you can try installing bits and pieces of the mod, like just the base and loot, and see if having less stuff being active helps. In any case, give a poke back on the other thread if you want to screw around with it some more. Squirrel.osm should be innocent here :)

The reason I suspect squirrel.osm is I ran DMM (the installer/manager for the mod), deactivated the mod on it, and it still had major lag.
I'll try running each part of the mod individually

When I install the HD mod along with EP2, Then update, it just reverts to NewDark 1.26
