I've always thought it very strange how SS2MM has to absorb mods into itself, instead of just having the user drop them into a designated folder like DarkLoader does it.

Nope. Though it probably wouldn't be too hard to add support for it.
But that's probably the reason why SS2MM doesn't read them directly - RAR and 7zip archives are usually solid, so it would take forever to get the readmes out of them.

That wouldn't be too tough to work around-- SS2MM would just have to scan for new archives in its mod storage folder on startup, and if found, do a one-time extract of the readme and icon.

Like Nameless Voice said, it would take quite some time. Also manager needs to make slight adjustments to mods like applying that file attribute fix.
It's much faster first to extract them to their destined location and apply needed fixes onto extracted files. Now activating them is just copying/extracting them into main game folder.

Not really a bug, but is there any way for the program to spit out on request a list of files that are causing incompatibilities between two or more mods?
