Keep in mind that you should start a new save, otherwise things will still be broken if you load your 1.27 savefile.
Also in general, to people who may not know what version they're on, Shift + Alt + V will show you your version of NewDark in-game :)

I've also tried to run this fanmission, but it crashes to desktop after upgrading to NewDark 1.28. With NewDark 1.27 I was at least able to run the mission. I usually run the Thief 1/Thief Gold fan missions with FMSel 1.1.2. Even with AngelLoader 1.6.9.2. the fan mission crashes. Did any of you guys had similar expierience with this fan mission? Anyone who can provide the solution to this issue will be greatly appreciated!

One possible explanation is that you have ticked "Multiplayer (Experimental)" while patching your Thief with RoguePatcher - this crashes the mission to desktop. In any case, I'd recommend doing a fresh Thief Gold install in a separate directory and then patching it with RoguePatcher.

I finished the FM, enjoyed it a lot, but a couple things remain that I never managed to figure out:
- how to open the shimmering blue barrier behind the big white cray-cray?
- how to get rid of the gassy guys to help the blackbird?
- what is the use of the amulet?
- where could be the sixth acorn? Only ever found 5

Glad you enjoyed the FM, poronty! Here are the answers to your questions:
- The shimmering blue barrier behind the big craybeast disappears when you use the Horned Beast Amulet in this area.
- In order to kill the "gassy guys" (they are vampires), you need to find an open grave with a vampire lying there and use a specific item on it.
- The location of all acorns:
1) On the ground, below one of the standing stones in the "Stonehenge" area.
2) Behind a white pillar, not far from the mission start, it's a place with some leaves scattered around and the hedgehog sniffing in the darkness.
3) The frog area, on the pedestal, next to the basket with the egg.
4) The area with a tiny bugbeast and the pedestal (not far from the patrolling red skulls and the rat).
5) Burrick cave area, on the ground as you descend down the vine.
6) Above the shed.
