HL2 episode 1+2, Tomb Raider Anniversary, Morrowind, Darwinia, Grid Wars 2 are some of my favourites from that period. I'm too lazy to check whether they're PC only (I guess at least TRA isn't.)

ZB summed it up - a decade is too long to pick a single favourite game.
Vampire: Bloodlines, Deus Ex, Thief 2 and Gothic 2 come to mind.
... Deus Ex later had a weird PS2 port, didn't it? Even though it was a PC exclusive game at first.

It may not be the deepest, the fanciest, or the "best" from a technical standpoint..
But Serious Sam has gotta be my favorite of the decade. I've never had so much mindless fun since the 8 bit days.

It's gotta be either VTM, Stalker, or *Gulp* HL 2.
But that's boring, other people have listed them, and none of those options give me the "hell YES" feeling, so I'm going to say...
Defcon
I LOVE Defcon and am heartbroken that almost nobody plays it anymore. I do not want to admit how long I have waited in the lobby at times staring at all the empty servers waiting for people to join.
