decided to play the game in 1337 N1nJ4 mode (knife, sword, throwing knives, crossbow and grenades only) and have just sent the transmission from the warehouse. (killed all the UNATCO troopers and got the "it seems you already took care of the troops, you won this round, but you only have 24 hours to live" message from Simons) Upon returning to the hotel I found that Paul had disappeared. The initial raiding party was waiting outside Paul's room but after 10 gas grenades, 7 LAMs, all my crossbow darts and a fair bit of knife I found the MiBs to be invulnerable. Being killed resulted in just that instead of taking me to the MJ12 base.
Curiously enough the raiding party and the 15 or so UNATCO troopers only appear when I leave Paul's room, so if I go in the front they are not there. After a good wander round I decided that my best bet was to load another saved game which I had with the subway code logged: 6282. I used this to get to battery park Where Gunther approached me. To my dismay he said nothing and just followed me around. The UNATCO troopers and the bots are friendly and there are various bums around the park. Curiously enough I then managed to hop the barriers (I'm not sure if this is usually possible even with the runfast aug, though i have silent run). So I am left in the park with Gunther chasing me. The place is pretty much completely empty and I can walk into castle clinton, though it is just walls and no crates or rooms. Jocks helicopter is waiting just outside and I can talk to him, though all he says is "I'm not leaving til I know Paul's ok" (the zyme vial is also there, interestingly enough). Running out of ideas I headed back to hells kitchen only to find myself not in the subway, but on the roof of the 'ton. Sadly there is still no Paul and I can find no way of getting to the MJ12 base.
If anyone knows any solutions to this problem, it would be appriciated. I think I have the latest patch (v1.112).

Spoilers ahead.
Why not just reload a game as close to the raid on Paul's apartment as possible? The MIBs aren't invulnerable. Based on your playing style (grenades/stealth) I'd say you could drop a gas grenade through the door as soon as the MIBs bust it, then use a couple of LAMs - if you throw one to the left at an angle (bounce it off the wall), you can kill everyone on that side of the doorway, leaving only one MIB on the right, who will still be choking on gas fumes. Drop a tranq dart in him if you want, and then let Paul handle the other troops (crouch and let him lead the way). Are you playing on Realistic skill level? I've noticed that even a split-second moment of exposure to any of the snipers is instant death (i.e. instant transport to the prison), which is why I suggest you stay low. A tossing a gas grenade or two on the floor of the lobby over the short hand rail will help Paul clear out the lower level.
If everything goes correctly, you should be able to reach the subway station, use the code, (then I'd recommend saving) and meet up with Gunther, who will demand you surrender. Considering how he has several troops and military patrol bots all aimed at you, surrender isn't such a bad idea.

And if, in your savegame, you find that Paul still isn't there (this does seem to happen on occaision), you can solve it thusly:
Press T, delete the 'say', and type
Set deusex.human bcheatsenabled true
press enter, then press T again, delete the 'say', then type
summon pauldenton
and try to talk to him. His skin may not match your own, but this'll sort itself out after a mapchange.
If this doesn't work (sometimes the convos don't get bound properly, and I believe that particular convo is usually forced to start via missionscript), walk around the apartment a bit to try and hit the right trigger. If still no success, press t, delete 'say', and type
legend
then click on the "edit flags" button, and in that menu, add a flag. Call this flag
TalkedToPaulAfterMessage_Played
Then get ready for a MIB rush... :D
The problem, essentially, is that almost everything (troop spawns, teleport to mission5, gunther in a bad mood, etc) that happens later in that level is dependent on that flag being set, and with no Paul to talk to, it can't be.
Once all is well again, Moop's advice stands.

I do not need help in killing three measly MiBs and a couple of UNATCO troopers, however these MiBs were definately invulnerable. If you still don't believe me then I can e-mail you my save and you can try and take them out yourself, try reading the post properly before patronising people with obvious solutions.

The MIBs aren't supposed to be invincible. If you want to test it by turning on god-mode or something, go right ahead. If you want to send me your savegame, I'll PM you my email address. I don't need your sarcasm, and I wasn't patronizing you. If you want to give me shit, consider that I'm offering, as I said before, friendly advice. Take it or leave it, but don't get all bitter when you leave it, considering that you asked for advice.

Don't worry about it Moop: the problem was that the MIBS ARE invincible until that flag gets set.
It's odd: the 'apartmententered' flag (the one you set by..uh..going into the apartment) is the one that unhides the MIBs and troops, but it's the talked to paul flag that makes the MIBs vincinble. Why they did it this way, I don't know.
So your advice was entirely valid, providing the talk with paul had occurred. His problem was that Paul was never there, borking the whole deal.
This whole argument is just another case of internet wires getting crossed, I think. *shrugs*
