I'm just curious, is there any reason why Zombe's Mod Manager extracts the contents of the CRFs in the patch directory?

It's because of the way the patch works.
Anything in the patch folder will override all other content. That means that it would override replacement content installed as part of a mod.
The modmanager gets around this by extracting the patch data and then hiding the patch folder.
That way, the information contained in them can be overriden properly by mods.

The next version will get around this by offering to merge the patch CRFs into the existing ones.

Which I have to say is a much cleaner method.

Yeah, I think I might do the same, tidies up the SS2 directory a bit. With the CRF files being ZIP archives, could I just add the patch files to the main CRF files with any old ZIP program? Or do I need to use particular settings for compression and whatnot?

The CRFs pack files with minimal compression. Considering todays systems are much faster you can compress them as you like.
