Now that the gameplay no longer has horrendous controls making it harder
It's really funny that this meme still gets any mileage.

If the meme you're refering to is "the truth", then yes, it still gets some mileage.

The controls have been fine ever since MGS4, henke. I'd argue that MGS3's controls were fine, too, but first person aiming's always been a PITA, and CQC was confusing until you read the manual.
Speaking of which, the complete manual is in the HD edition before you boot up the game, with all the moves clearly labelled and everything, as I recently found out. More patience next time, henke-san!

Recently having (re-)played MGS1-3 and started replaying MGS4, I'd definitely say that there's an improvement in the controls. Whether they're all listed in the manual or not, you can do the same and more with less interference from the control scheme in MGS4 than you could in MGS1. If the improvement in the controls is just a meme, it's one that I subscribe to: in terms of controls, MGS1<MGS2<MGS3<MGS4 IMO.

The thing is, the controls have never sucked. They've always been clearly explained, both in the manual and in the game, and were almost always just right for the game.

 I never had any problems with MGS' controls? My biggest criticism of series' gameplay was MGS3's fixed perspective camera, but Subsistence fixed that.
Conclusion: Henke is affected by PEBKAC.

Except for the MGS2 PC port... ugh

That's what you get for playing an early 2000s Konami game on PC. None of their PC ports at the time were worth a damn.

dethtoll, I'd be interested in hearing you elaborate on "the controls... were almost always just right for the game". My impression from playing MGS1-3 (plus Peace Walker) in a fairly short period was definitely that the early games' controls were more clumsy. It's not that they were badly explained, it's that I felt the latter controls offered the same functionality but resisted me less. I found it much easier to pull off moves in Peace Walker than in MGS and even MGS 2, even though there's more functionality in the latter.
