Is there anything in the game that at least implies how did the Mechanists discover the Lost city?
I've always trying to choose between these possibilities:
1) Somehow they located the entrance Garrett used in Thief 1? Unlikely, since 1) it's written in a letter that they "needed" Karras' inventions to get to Karath Din, 2) it would be a major fuck up on Keepers' part not sealing it off again after G. went through. But if I like the idea that my actions in the first game influenced the events in the second.
2) They've always knew (as Hammerrites) but didn't explore it, maybe it was against Builder or something, and in the end it was the major reason why Karras left the Hammerrites, after he saw how that ancient knowledge would have aided them against the Trickster. Again, I think it's unlikely and I found absolutely no evidence in the game to support this theory.
3) It was just a case, they found it. Period. Maybe it was a matter of time before someone did. Question is: did they before or after the schism?
So Cetus Project was an enterprise to maintain a viable route to the KD site, meaning you needed an underwater route, and so the "ship that can sail underwater" was a practical solution to a major problem. Or was it the Cetus Amicus that allowed them to find the KD site in the first place?
What are your thoughts on this?

As far as I remember, the Mechanists were always seeking new ways of improving their technology, and decided on the Precursors as a possible avenue of discoveries. Enough exploration, or even asking around the City's underground probably gave them enough clues to locate Karath Din

There seem to be many entry points that the Keepers did not know about. They only sealed one. Well I am assuming that they did not seal the water way and some mechanist had to do a THC-style quest to get the key.
There is also the exit Garret used in T2 which is different than the way he got in in T1. Although he seems a bit confused about this and says of this new route 'looks like my old route is still openn. His actual original route through the ceiling (and then up to the waterfall) is now blocked off'.

Garrett recovering the masks for Gervasius may have made them interested in finding the place, then they probably did a lot of work to figure out a viable entrance. They don't seem to have ever learned of Garrett's path, so they may have approached it from a "We know it's here, we just need to figure out how to get in" and figured that the waterway should lead to where the site ought to be.

they came in from the way garrett started in lost city,think about it there is a massive door not open-able,behind that is the way they came in :),before the temple area,mission where you kidnap cavador,anyone ever ghost past starting door on that mission?

That door leads to some sort of submarine pen where the Cetus Amicus is docked. This underground harbor is in turn connected to a water stream leading to the open sea since the CA came in all the way from Markham's Isle.

Speaking from a purely technical perspective: I'd doubt they used a submarine this size to explore uncharted, (semi)-flooded caves without any further objective than going spelunking.
I would assume that they already knew about KD and that there is a connection to the open sea before going in with the Cetus Amicus.
I guess there are certain people in the City who know about KD, at least that there is
something burried beneath the City, e.g. collectors such as Gervasius, historians or chroniclers.
Maybe some (Mechanist) construction workers stumbled upon some ruins while digging or building sewers etc.?

Beyond an initial exploration I doubt they would have used the route Garrett used to get in to the lost city because the Mechanists would have had to haul all of their watcher cameras, beds and other items through the flooded caves. They probably came in through the passage Garrett used to get out in T2.

Don't forget the Mechanist divers. It is plausible the sub just swam around and divers where sent into investigate the smaller spaces.

well then i would say cavador residence must be close to where they came in as i doubt they would travel to other side of map to have a place to sleep
what was by cavadors residence if you left that area,is there a exit close by?

As long as the diving technology was not something that they developed thanks to the insights collected at Karath Din.
