I came away with two interesting questions from this episode:
1. Ok, so Ben is Alex's father, which means Danielle and Ben did the nasty, which means they must have, at one time, been at least mildly civil to each other, which leads to the question of why Danielle handed Ben over to the Lost bunch when she captured him in the net. She tortured Sayid when she thought he knew where Alex was, so why did she hand over Ben if he's the father and most certainly would know? Then again, it could just be that Danielle is a loon, I guess.
2. The Clockwork Orange style "reprogramming" of Alex's boyfriend (Carl?). What did he do to deserve it (just frolicking with Alex seems a bit extreme, but it is Ben after all), and what kind of positive result could they possibly hope to achieve from blasting that bad-acid-trip music and showing those creepy, disturbing images. Unless the purpose is to melt his brain. ??
Other than that, just an ok episode IMO. I still hate Juliette, even if she cures infertility, birth defects, cancer, and hemorrhoids too. They can't make me like her, no matter how hard they try. They can't, they can't, they can't, they can't, they can't!!

I may have missed something, but who ever confirmed that Ben is Alex's biological father?

It could be that he tried to escape and use Sawyer as a decoy (there's nothing to say why he had to escape in the first place, though). I don't know how much I buy that, though. They may just be trying to 'straighten him up' because he's being a rebellious teenager.
It did occur to me that maybe what Karl was going through is maybe some sort of brainwashing/conditioning that all the others have gone through.

And who says Rousseau is the mother?
Juliette mentioned that she had knocked up a male rat, but he didn't carry to term.

Ben is Alex's father- whether her biological father, or he 'adopted' her when they took her, we don't know. We still need to find out exactly why the Others steal children (specifically), and what they're doing with them- we haven't seen any children among them- except the one scene walking through the jungle (when Eko and Jin were hiding and saw the teddy bear).
The Others almost certainly have a problem procreating, and that's probably the reason they got Juliette (and Ethan was obviously involved, too). But unless they're also doing some sort of speed cloning or something, Juliette couldn't have helped someone conceive Alex- Juliette has only been on the island for a little over three years.
And, yeah, Rousseau could be delusional about her missing baby, she says her baby's name is 'Alex', so we're assuming that Ben's Alex is also Rousseau's Alex. It's all assumptions at this point.
