I don't know which door you mean, but on Level 1 there is one secret door that only opens when you destroy the CPU nodes and every last camera. You will want to do that, it contains a powerful weapon.
If you're talking about the door with the X-shaped forcefield, there are two ways to get past that. One way is kind of tricky, it requires a sharp eye, but I'll think you'll be able to find the other way on your own, if you just keep exploring the level you'll eventually find yourself on the other side of that door and you can open it from there.

Exactly. Those doors are the ones opened in cyberspace. That's where you find the Magpulse.

It's a square flanked by two arrows, and it's orange in color if I remember correctly. If you fly into this object the square changes orientation to signify it's been activated.
That particular c-switch is right underneath this big yellow stop-sign looking thing (a cyberspace marker).
