I was about to write a reply but then I saw you listed pretty much everything I can think of. Also:
* Make it possible to deactivate all the console hand holding stuff.
* Make these console hand holding stuff not required to complete anything in the game. I don't want to have to use Focus to grab more loot or find otherwise secret areas only accessible through Focus. Everyone should have equal chances to experience the whole game regardless of how they play.
* Make Expert a true challenge like the old days.

Two more things I would add:
* Mission intros should be focused on the job at hand. They are not about telling a story, they are about laying out the prize you are after and possible ways to get to it, with some fluff about the place you are breaking into which fleshes out the world. Save the overt story for the couple of CG scenes spread throughout the game, ala TDP and Metal Age.
* The ability to buy tips from informants that lead to possible secret routes.

When they know where you are or are aware of your last position and it's too high up for them to get to you, they toss rocks at you. getting hit does damage and knocks you around a little/stuns you for a half second.

Most of the above posts (at least those on topic and not mired in defeatist fatalism) I agree with and second.
My own
Take Garretts veil away, no one could say he looks like a ninja/assassin then (Faceless characters are only good for a certain kind of immersion. We don't want to play ourselves in the world of Thief, we want to play Garrett...who may or may not act like we would in the world of Thief...
Thieving in three dimensions; bodies of water to swim around in, sewers/caves to explore, rooftops and multistory buildings to scale/pass through.

This one's pretty important to me. Besides any stuffy, self-important arguments about respecting the principles of immersion established by Looking Glass and Doug Church blah blah blah, I personally just can't do the third-person stuff.
I couldn't finish DX:HR because of it and there are a ton of games I otherwise find interesting but can't get myself to play for more than 30 minutes because of it.
It's not any great philosophical thing or any game design pretension: playing a 3D game from the third-person perspective just irritates me like fingernails on a blackboard. I really wish it didn't, but it does. I can play isometric, top-down, side-scrolling and first-person...
But force me to navigate a game world as if I'm trying to operate my computer with someone else in front of me and I just can't do it. :sweat:
Edit: If the new Thief, as a new game in my all time favorite gaming franchise, forces third-person rope climbing or anything of that nature, it will break my heart. :(
