I guess killing Anna too early will corrupt the game, leading her to no longer be present within the game, but having all characters act like as if she's still alive, as thus Alex said "KILL HER THEN I'LL GIVE YOU THE KEY", but oops, she's already dead, so he probably had to get Alex all the way up there for him to touch the door so it opens.
That, or he was just being silly.

Killing Anna at this point is ridiculously easy-- just poke her in the back of the neck with a knife, and she goes down like a sack of exploding potatoes.
It's actually possible to save both Anna and Lebedev, but you have to cheese the engine a bit to do it. When you first see Lebedev, instead of talking to him you shoot him in the foot or whack him to get him running. Then (this is the tricky part) herd him to the room in the
front of the plane, and keep him there until he calms down enough to talk again. Anna will beam in when you start talking to Lebedev, but since she'll never make visual contact with him, she just stands there when the game orders her to go hostile.

No Sangman, you're wrong, again. The game deals with Anna getting killed perfectly well.

Yes, I had to shunt Alex up there by repeated application of a baton to get him to open the door, after safely securing Anna in the detention centre by means of some very large metal crates and the Microfiboral Muscle aug.
I believe you can also get Anna to open the door for you by throwing a grenade near her so that she gets out of the way, but since I was playing mêlée-only, that wasn't an option.
As I said before, you can also stop Anna from killing Lebedev on the jet by blocking her way with barrels, crates, etc., so that she can never actually manage to reach him.
Again, it makes no difference to the game later on.
The only people whose premature death will break the game are Joseph Manderley (training) and Bob Page (Versalife).
The game will manage to deal with the death of any other killable character perfectly.
You can also break the game by breaking into the Luminous Path compound in Hong Kong before Gordon Quick lets you in, which will make the entire compound (including Quick) hostile, and change the code to Tong's room under the complex.

Good tip; never heard that one. I remember trying the "Anna and Lebedev live" scenario once, by blocking Anna, wounding her until she cloaked & fled out of visual contact, then departing the aircraft...but the game still registered it as "Anna kills Leb".

There's a walkthrough in which you carry Lebedev's unconscious body all the way to Tracer Tong's compound and leave him in the med bay there. "He should be safe."
