The second time I played the game through, I went for a maximum kills session
including killing all of the unatco troops that I could.
Paul got a bit upset at this and tried to kill me so I ran into the Unatco
Hq on liberty island and everything was normal, went to med bay and armoury
and returned to mandeley's office.
Since paul had tried to shoot me I decided to try prodding him for revenge,
I saved my game prodded him he passed out I finished by briefing and
went onto the next level.
eventually I arrived at Hells kitchen and he didn't meet me. I assumed something had changed so I continued on the mission next to the 747 where he wasn't in the hanger but spoke on my infolink. Finaly I returned to Hells kitchen and he wasn't in the appartment ( I actually did this twice first time working back through the maze of passages, second time by progressing levels neither time was he there)
at this point I used cheats so I looked at the game flags and paul_denton_unconcious was set to True and it would never expire.
At first I just spawned a new paul denton but when I returned from the NSA base he was gone again and spawning a new one didn't work this time, I left by the window changed the flag to false came back in and his sequence played fine.
recently when replying to someone's post I reload the saved game but to no avail I couldn't knock him out again/
question 1:
Are you supposed to be able to prod paul unconcious?
Question 2:
If yes why couldn't I do it again what was missing?
Question 3:
If No why is there a paul denton unconcious flag?
Question 4:
Is there a way to get around Paul not being there without cheating?

Sometimes you reach a point where "things" just have to be done, or you can't progress. One of these areas is your capture in Battery Park, because Gunther is unbeatable. And, if you were able to get past the barricades alive, you couldn't go any further in the game until Gunther took you prisoner.....
That probably doesn't help you any, but you could certainly test somethings;
a. Try prodding Paul when you first arrive at Hell's Kitchen (he approaches you in subway and then moves towards the trains)
b. Try prodding Paul in apartment the first time he shows up there (play game normally up to that point.
As I see it, Paul's presence in the game is unnecessary after his killswitch is thrown and you meet him in his apartment in Hell's Kitchen. He has to give you a "mission" to see if UNATCO/Manderley/Simons are really bad guys, so he needs to be around for you to progress the story line. I imagine that if you really were a "company man", that you would try to takedown Paul once he went rogue, but because he's your brother, you wouldn't really want to kill him.....so, he can probably be knocked unconscious, but you can't kill him because that's just not brotherly.
Answering your questions:
1. I suppose, given the above considerations, you might want to try and capture (not kill) Paul, and so you would be given the opportunity to prod him.....don't know for sure.
2. Maybe the developers didn't account for someone knocking Paul unconscious prior to his switching sides. So, the first meeting in his apartment was essential to continuing the storyline, so you could spawn him, but he didn't "have" to be there the second time (after NSF HQ), and any save games that you did up until that time probably placed his body back at UNATCO HQ. I would be interested in seeing what was back at the UNATCO HQ once you had spawned a "new" Paul.

Hmmm, tough to say, but you could probably figure out that you needed to go "somewhere", and since you are at that point in the game with those conditions, I would look to see if the tunnel leading to the NSF HQ was open (for you to send message to NSF). If so, you could conceivably carry on without Paul's contacts or his influence, since people would probably get in touch with you based upon your actions. There is certainly no way for you to stay with UNATCO, so sooner or later you'll have to send that message to the NSF from the NSF HQ for the story to continue.......
Let us know what you can and can't do from that point.

I tried prodding paul in lots of places and under lots of conditions,
only the first time did it work, there is a possibility I may at one time
have used an EMP grenade to sap his bioelectrics before I did it, but
retrying this never worked either.

Both seemed to be essential as neither the NSF mission nor the Raid take place
till you've talked to paul each time.
I just wondered if anyone else knew of a way to trigger these events without talking to paul as it would make an interesting new storyline that would be solveable.

Paul is always invincible. I can't understand how it could have been possible for you to prod him. This might have just been some one-time bug in this case, unless you can reproduce it.

Yes, but the flag exists that you can see when in editor mode
that means there must be a way for him to be knocked unconcious,
either by you or by some NPC. The fact that I did it suggests there must be a way for you to trigger that event.
