In the "crypt cathedral" on the Shield of the Ancients quest, in the northwest room on the upper floor, there's a section of wall which says "Some sort of container." There is an indentation in this wall which can best be described as "horseshoe crab-shaped."

I actually missed one of the rune stones necessary for the puzzle, and ended up exploring the lower floors of the crypt (and got the fancy helmet). During these explorations, I most definitely found a gem-key-orb thing in the shape of the previously mentioned indentation (most likely on a corpse or in a tomb, I forget specifically where). However, when I got back upstairs to try it out, it was mysteriously gone from my inventory. I know I didn't drop it.

I ran back downstairs, checked every corpse and tomb again thinking at some point I may have unwittingly reloaded a quicksave from before I obtained the key and not re-acquired it. But there was nothing.

So where did it go? Can I get it back? Will I ever be able to open that mysterious compartment?

The door that the gem key opens is just s shortcut between the crypt and the mines on the same level. You won't miss out on anything by not opening it.
