Suggest an alternative please. Because they did exactly what I would have done in their place. A flag isn't worth risking people's health or lives.
For some background: People don't usually put up flags here (outside of soccer tournaments), so if you do it's always about a message you're trying to send. In this case it was a big "Fuck You!" to those Islamists - which I totally agree with. But the police' responsibility among other things is to protect the people in that house whether they have anything to do with this or not.

You're going to have to forgive me for not being raised in a police state. Unless they had a warrant police would never have been allowed to break into someone's apartment if this was in the US. Sure, the folks weren't home and the riot could've gotten violent, but that doesn't excuse what they did.

Our legal system is very strict about protecting the privacy of one's house or apartement. I could find out on what legal basis they still opened that door. Most likely something like "Gefahr im Verzug", that is they had to make an immediate decision to protect people and goods which will later be checked by a judge.
And no, Germany is not a police state. In fact it would be harder for you to give any prove to that than for me to point at the flaws in the American legal system, voting system, the lack of freedom of the press and on and on and on.
But you're not looking for what really happened, you just want to confirm your stereotypes of evil Germans.

Okay really I'm not sure there are many countries that can boast a great record with police incidents. In the USA you've got the whole tazer issue, which has already been thrashed out pretty thoroughly in these forums. The RCMP in Canada can't seem to go a week without another scandal (drink driving, prisoners dying in custody, tazers once again). Same issues in aus.
EDIT: Just out of interest, have you been to Germany dethtoll? Or have you heard this whole police state thing from German friends or what?
