Well, at least I'm not the only one who notices things get a lot worse on a second visit to X16. I've also found a few Poltergeists in the Wild Territory later in the game. Once I saw a pack of dogs running around very excitedly, and then I noticed that they were actually chasing a Poltergeist, so I went up on the building where the Mercs usually are and enjoyed the show.
In one of my runs (I've played through the game five times already) I actually dropped the Healing Beril suit inside X16, so I had to return there. After the zombie nightmare outside (and at least a couple of Psi Controllers too) I was expecting that inside X16 things would be pretty quiet, since I had already killed everyone on my first time there. Instead I was greeted by hordes of Snorks.
As for the Rat mutants, so far I've only found them in two places: in X10 (brain scorcher), when I also returned there, and in the Dark Valley in later stages of the game.

I think basically every map becomes more populated upon returning - some more, some less. Because of that, the best chance to thoroughly explore a map is the first visit.
PS: Just saw the Wild Territory post-X16 with 1.0004 patch for the first time.
My first and strongest wish was to run like hell all the way through. But then I forced myself to try and say hello to local fauna :) It's actually a LOT of fun if you're equipped well of course - heavy armor and really good weapon. My, there are tons of rats (which actually are dipuses and not rats), dogs, pseudodogs, snorks, I also saw a Potergeist (with lots of dogs on his tail, it looked funny :) ) and Bloodsucker which whizzed just in few feet from me with unnatural speed (apparently something interested him much more than me).
Wild Territory indeed :)

Wild indeed, but I think they went a little too far with the population, you can hardly move around from all the mutants.

With Thunder and heavy armor it's not that hard, at least definitely not harder than Red Forest :) Anyway, with a Moonlight you always can just sprint through the location if you know the short way. The only stoppers can be a few bandits not far from Bar's border and 3 snorks in the 'short cut' hangar or near it (if you're unlucky and run right into one of them).
Did anyone spot a Controller there? And those Bloodsucker which chasing around all the map particularly baffles me. The poor thing virtually never pay any attention to me but just whizz nearby :)
BTW, a story about Controller: one time, in Army Warehouses, the thing managed to scare me almost to death. It was night, and the place was relatively isolated and not too far from village with bloodsuckers, so I already felt myself uneasy there. As soon as I went into a house (not in the village but one that's a bit further to the north) I experienced some radiation like effect so I thought the house was mildly radiated and didn't worry as I had a good suit. Searching the house I went into another room and 'radiation' became stronger, but I still was sure the level wasn't dangerous to me. Staying some time there with my back to entrance and watching from a window I felt that something wasn't right as image started to become monochrome (no 'pull' effect though). When I decided that I have to get out of there as soon as I could I turned about and saw a scene from a horror movie: image was already yellow-white with noise and the thing SLOWLY and silently stepped through a door frame and started to approach. The scene looked extremely disturbing, like in some scenes from Phanatasm (sp?) movie when that long man approached to his prey.
