Well this is odd, now it works? I can noclip freely....Interesting.

I did however run out of space but i can confirm stuff like the system previously not working when i had a keycard, etc...It works now so i dont know.

YouTube's embed code has a history of not working here for some reason (maybe Flash restrictions? I don't know).
This is odd. First of all, you're able to fly through the tram, while I am not. Second of all, the tram moves when you start the level; it never moves in the original game. Have you installed any mods?
EDIT: Okay...when you open ShockED, load your earth.mis file and then go into Game Mode, then try the commands (as opposed to loading a saved game).

At end of vid where i 'Walk through the airlock door', i found that rather odd.
Also, what the hell? My cutscenes work now? (They dont if i run the game normally)

When I said to load earth.mis, I actually meant the one from your root SS2 directory, not the one from your saved games. I apologize if I wasn't clear about that. Do that and then try the physics and flight commands and record what happens.
The game freezing is possibly due to the multicore bug. If you haven't yet, I would recommend downloading the (
http://www.systemshock.org/index.php?topic=392.0) SS2Tool and running it (though I would suggest
only installing the multicore fix for now; you can do this through the SS2Tool installer)
Also, walking through the airlock door before it closes is a known issue having to do (iirc) with the door's physical size being smaller than the door's appearance (done in order to have the overlapping seal effect seen when the doors are shut).

Alright, in proccess of recording again, as for the Multicore bug, i have applied the SS2Tool patches already, including the Multicore fix.
Also, what was that assertion error all about? :S

Oh, sorry; I wrote that quite a bit after watching the video and had forgotten about that error.
Actually, I'm not quite sure why that popped up, but ShockED has a history of throwing strange errors out from time to time. You might try searching in the (
http://www.ttlg.com/forums/forumdisplay.php?f=103) SS2 Mission Design forum or (
http://www.ttlg.com/forums/forumdisplay.php?f=85) The Editor's Guild (Thief 1 and 2 use different versions of the same engine) for clues as to what might have triggered that.
