The simulation units were likely calculating the VB's course.
There's always this problem with SHOBecca: If SHODAN could merge into Rebecca in whatever way, why not into Goggles?

They'll figure it out when they make SS3. I'm sure it just seemed like an interesting plot twist to throw at the end.

Yes, they were being used by the Many to develop the next generation hunter-killer hybrid, which will hatch from the black eggs.
I think it would have been far more interesting if the sim units were being used by SHODAN, as part of her plan to use the faster than light drive to warp space into cyberspace.

I think it's a bit of a shame that SHODAN doesnt have any units at all, i suppose it's fair enough with her recovering and all. But i would like to have seen maybe an "elite cyborg" chosen from the crew or something, running errands for her.
Or maybe a physical body for SHODAN.

The person you play isnt an agent of SHODAN, he's just someone stuck in the middle of it all trying to get out alive. I'm talking about someone more fully (preferably hideously) augmented and completely willing to do whatever SHODAN commands.
