And what about Simons? Can you get past him without killing him, too?
I mean, if you hide in the shadows in the cavern using Invisibility aug or Thermoptic camo, then sneak past him away? Gunther is then after you because "Only one thing can happen when you break your oath to the Coalition." The conversations will reflect the lack of Anna's death, however the in game text will not. Gunther will still be crying in Paris.
The possiblities for why Anna doesn't show up again are plotwise limitless, and from a practical standpoint simple (why put her back in if she dies 99% of the time or more?)
Simons nad JC have a fun (but very short) conversation in Area 51, at first (when Ifound out there was a conversation) I thought he was clone or something just out of the tank, then I learned you can leave him alive.

If you don't kill Anna at any point of the game, and you didn't give Gunther a weapon in the beginning of the game, he will whine you about it, if you gave him a weapon, he says something differend, that I don't remember anymore.
