I'm starting this thread to capture who is killable and when. There are spoilers here but I haven't tagged them because it just gets silly when every post is half blanked out, so beware.
I noticed that there are a number of potential NPC interactions that are prevented through cut scenes. Also, weapons seem to be disabled at Sarif HQ, so characters that you only see in Sarif HQ can't be killed. I don't recall that happening anywhere else. But there were still a few cases of invincibility. The first was Tong, who is invincible on both visits to Hengsha. Second, Taggart is invincible when you meet him at the convention center in Detroit. Finally, the 3 Sarif scientists at Omega Ranch. Any others I missed?
I'll start the topic off with my list of key NPCs:
Megan Reed - Not killable. You see her in-game at the beginning, but have no weapons. Later in Singapore, you see her in a pre-rendered cutscene, and finally in an interactive cut-scene running to the chopper. Though I assume the last opportunity happens only if you save Malik? At first, I didn't understand why she was invincible... until after the credits.
David Sarif - Killable. But not until you find him in Panchea. Prior to that, you see him in cut scenes in the chopper and at your apartment, and a couple of times in-game at Sarif HQ. Not sure why you'd want to kill him at the end though, unless you're pissed at him for not offering a better plan for the ending.
Bill Taggart - Killable. You first meet him at Sarif HQ where your weapons are safed, then at the convention center where he is invincible, and then finally at Panchea where you can kill him.
Hugh Darrow - Killable. You only see him twice. The first time is in a cutscene in Sarif's office, the second time in Panchea after it no longer matters. If anybody knows how to "lose" the conversation with him and thus kill him without getting the code, please let me know.
Faridah Malik - Not killable, but you can let her die. Note that you only see her in-game at Sarif HQ. When you see her in Hengsha, it's always in cut scenes or in the chopper. You can let her die of course, but who would?
Tong Si Hung - Not killable. He was the one who inspired this topic because he was the first friendly NPC I tried to take down. I really wanted to take him down on both visits to Hensha.
Declan Faherty, Eric Koss, and Nia Colvin - Not killable. Necessary to create the diversion that opens the blast doors in Singapore.
Ari van Bruggen - ? Never tried to kill him and don't have a convenient save game to try. Suspect he is killable, with the loss of 2000 credits.
Any others?

If you don't give him a gun, Tong mentions later (on your second visit to China) that he is dead.

I forgot about the brothers from Purity First, Zeke and Isaias.
I knocked Zeke out - twice. Saw him in jail after the first time but somehow he gets out (?) so I knocked him out again. Any diff if you kill him?
I also knocked out Isaias. Anybody know if you can confront him before going to see Taggart in the convention center?

I think that the security panel to Sandoval's apartment is un-highlighted before you confront Taggart, so afaik there's no way to confront him before that.
I knocked Zeke out twice & killed him (accidentally - no really) once, but never thought to go check the cells at the police dept. to see if he was locked up after the knockouts. Interesting.

Van Bruggen is killable (when he's running to his pod). For laughs, take him out then throw him at the Belltower dudes looking for him: Flying Dutchman!

Saving her is suboptimal XP-wise, amazingly enough. You don't get ANYTHING for saving her. In Panchea, if she is dead, everyone just runs towards a heli conveniently placed in the hangar(identical to the BEE, but with different textures) and fly away without a pilot.

If you kill him, he does not appear but that is a bad choice(as is putting him in jail). Telling him he was framed and letting him go will net you 750XP later when he gives you the FEMA access codes. He and his escort can also be knocked down again then for some extra XP. He will appear for the third time when chasing Sandoval and essentially gives you a Praxis kit for taking him out.

You know, I've played all 3 DX games on the hardest difficulties and I don't think there was one time in any of them where putting together and optimal build meant anything at all.

Just don't take anything to do with swimming and you'll be fine.
