The title could have been worse.
The original script was about a race against the Soviets to find Noah's ark.
I think they thought it would be cute to end the series the way it started, searching for an ark. But I bet when they thought about the title they worried about confusing the hell out of people -- Indiana Jones and the Search for the Other Ark.

I actually preferred City of the Gods over the current title. Was the script changed significantly enough to change the title?

This is bullcrap. I went to two video stores last night, looking to pick up the trilogy. EVERY MOVIE WAS ALREADY RENTED!!! So, I thought to myself, I'd go to WalMart to just buy them. They stopped selling it (according to one "associate") in 1993.
