A lot of good ones have been mentioned, definately try kill everyone and kill no one games. I two runs in a row for those and when I did kill no one it included incapacitating no one... made saving savage's daughter a bitch, basically I injured everyone until they ran like pansies and then I freed her, but not one didst die nor be ko'ed I simply proved my superior skill and tactical strategery. or something.
Anyway right now (a while ago actually I goot hook up in other games, but I need to get back to it) I'm working on a a run through where I'm adding no skills and no augs except for the light (which you start off with obviously) and the defaulted level 2 in pistol skill. Basically I'm just an average joe who everyone thinks is a super agent. It's kinda fun. try that. But you may need to do a few more runs first.

I just finished Deus Ex for the first time, and I didn't rescue Hermann :o
He apparently saw that as a reason to (try to) kill me in the cathedral :p
