If linear is meant to represent classical physics, then its kind of a bad name for it. There's nothing characteristically linear about Newtonian mechanics or Relativity (which is piles of differential eqns) unless by linear they meant deterministic. Quantum mechanics is invariably undeterministic so its hard to imagine simulating a quantum mechanical outcome and getting anything useful out of it.

Yes, they want control of them in order to subvert Xerxes/ access the primary data loop. That doesn't actually tell you what their gameplay exclusive purpose is, only that they are linked to Xerxes.
